Castro began his youth career with his hometown CD Caterpillar Motor in 2006 before joining the youth ranks of Colombian power Millonarios FC in 2008, also in Bogotá. Castro spent the 2011 season with Peru First Division clubs Club Alianza Lima and Colegio Nacional Iquitos where he scored five goals in 16 appearances with the pair of Peruvian sides. He also made a pair of 2011 Copa Libertadores appearances with the former.

Between 2012 and 2014, Santos returned to his native Colombia, first appearing back with Millonarios, helping his boyhood club to a 2012 Categoría Primera A – Finalización title, before spending time with Cúcuta Deportivo and Águilas Doradas Rionegro, scoring six times in 43 appearances between the trio. In 2015, Castro enjoyed a brief stint with Bolivian División Profesional side Club Deportivo Universitario San Francisco Xavier, making eight appearances for Universitario in the 2015 Copa Libertadores.

Beginning in the 2015 season, Castro left South America for the first time in his career to sign with South African giants Mamelodi Sundowns FC. With Sundowns, Castro made 62 appearances and recorded 16 goals and eight assists to help the PSL side to its first CAF Champions League title in 2016, a CAF Super Cup victory in 2017, a Nedbank Cup in 2015-16 and a pair of league titles in 2015-16 and 2017-18. Castro helped Sundowns to its first Club World Cup, starting in both of Mamelodi's two matches at the 2016 FIFA Club World Cup in Japan.

In 2017, Santos was transferred to fellow PSL giants Kaizer Chiefs FC. Between 2017 and 2022, Santos has made 123 appearances for the AmaKhosi, scoring 29 goals and registering 10 assists across CAF Champions League, CAF Confederation Cup and PSL play, among other competitions.
